Two microbiome studies can ask similar questions and report different organisms, different pathways, and different clinical associations. That disagreement is not always evidence that one study failed.
The sample is already a decision
Where a sample is collected, how quickly it is frozen, and which extraction method is used can favor some organisms over others. Sequencing platforms and reference databases introduce another layer of variation.
People are not controlled ecosystems
Diet, geography, age, medication, illness, and recent antibiotics all shape the microbial community. Small studies may accidentally compare those background differences rather than the intervention of interest.
Better comparisons
Shared reference materials, transparent pipelines, and analysis plans written before the results are known make it easier to identify which differences are biological.
Replication may still produce a different effect size. The goal is not identical numbers everywhere, but findings that remain interpretable when methods and populations change.
